Carly Franzoni scored 10 of her 14 points in the fourth quarter as the Eagles (12-6) rallied past the Trojans (10-8) in a regular-season finale in Saco.
Isabella Vassoler also scored 14 points for Windham, which trailed 42-39 after three quarters. The Eagles enter the Class A South tournament as the No. 5 seed.
Brooke Bodnar scored 15 points and Sienna Eldred had 10 for Thornton, which will host a preliminary-round game as the No. 6 or No. 7 seed.
