Sam Jancovic hit an RBI single to drive in the tying run and scored on an infield single by Alex Dimino in the sixth inning to lift the eighth-seeded Wildcats (10-7) past the ninth-seeded Warriors (7-10) in York.
York advances to face No. 1 Fryeburg Academy in the quarterfinals on Thursday.
Wells took a 3-0 lead in the first inning on a three-run homer by Owen Bonenfant.
York got on the board in the bottom of the first when Robbie Hanscom singled and was driven in by Henry Ober.
Aydan Collins belted a solo home run in the third for Wells, before Orrin Culp Dechant hit a two-run single in the bottom of the inning for York.
Hanscom pitched a complete game to earn the win, allowing four earned runs on four hits while striking out five and walking two.
